Multiplexed protein quantification using the isobaric TMT method relies on robust software algorithms for the consistent retrieval and interpretation of the report ion signal to report relative protein amounts across the quantification channels. In this presentation, we will review the TMT-based reporter-ion quantification steps that are associated with obtaining reproducible protein quantification results using MS2 and MS3-based quantification methods.
