Methods: Develop a mass spectrometry-based acquisition method that merges concepts of DDA/DE and DIA to maximize Orbitrap-based ion accumulation and detection. The method decouples the qualitative and quantitative data streams and employs spectral matching routines for robust, automated data processing routines.
Results: Optimization of the wide-window DDA/DE acquisition method resulted in 23% more peptides that were confidently detected and quantified as compared to DIA methods.
