Human pancreatic juice digest was analyzed on an integrated protein identification and targeted quantification platform using nano HPLC coupled with a Thermo Scientific™ Q Exactive™ hybrid quadrupole-Orbitrap™ MS. With only 5 ng of sample, ~1300 proteins were identified. Twenty identified peptides were selected for quantitation using three MS acquisition methods, including MSX-tSIM, MS-PRM, and MSX-PRM. The sensitivity and reproducibility of these research methods are evaluated. Results here establish a baseline to guide MS-based quantification method development for research. The approach has been used for the differential analysis of pancreatic juice samples between healthy and pancreatic cancer subjects in clinical research.
