Purpose: Optimized settings to maximize protein identifications in shotgun analysis using a Thermo ScientificTM Q Exactive HFTM mass spectrometer. Methods: Data dependent MS/MS bottom-up proteomics. Results: A balance in accumulation time, sample complexity/concentration and gradient length is a key achieving maximum peptide/protein identification.
